This is because the wmd files which Workspaces uses to cache these things are named different between the 2.0 and 3.0 release. They are probably even quite different internally.
All this of course causes all the users to have to redrag applications to the dock. Bummer.
The silver lining in this cloud is that if you have a network login, when you login to a 2.0 system, you can keep 2.0 apps on your dock, and when you login to a 3.0 system, you can keep the 3.0 equivalents.
