This practical consists of a series of exercises which will help you in your understanding of protein structure. These exercises are detailed below.
When you get to the bottom of this window, you can move the text up by clicking on the ╥down arrow╙ on the bottom right hand side of this window; conversely, to move the text upwards click on the ╥up arrow╙ on the top right hand side of this window.
Let╒s look at three simple examples to get used to using the computer.
Exercise 1
==========
Firstly we will look at a single alpha-helix. To view a computer graphics representation of an alpha-helix, move the black arrow on the screen using the mouse until it is over the word ╥Windows╙ in the bar along the top of the screen, hold down the mouse button whilst dragging to the words ╥Show graphics╙, release the mouse button when the words ╥Show graphics╙ is blacked out. This window is made visible again by repeating this operation but by blacking out ╥Show text╙ instead of ╥Show graphics╙. In each exercise you can rotate the computer graphics which appear by moving the mouse whilst depressing the mouse button. Parts of the image can be switched ╥on╙ and ╥off╙ by clicking inside the small boxes on the right hand side of the graphic. Atoms can be identified by moving the arrow over them and clicking the mouse button.
Problems:

This exercise involve looking at a double stranded beta sheet.

Exercise 4
==========
Now let╒s take a look at some proteins.
The first protein we will look at is calmodulin. Calmodulin serves as a calcium detector in nearly all eukaryotic cells. The calcium ion binding site is formed by a loop between two alpha-helices. This structural motif is known as an EF-hand. Calcium binding to an EF-hand induces a conformational change in calmodulin.
Problems:
1) How many alpha-helices are there in an EF-hand?
2) How many alpha-helices are there in calmodulin?
3) How many EF-hands are there in calmodulin?
4) How many calcium ions are there?
Exercise 5
==========
Antibodies (also known as immunoglobulins) act as antigen receptors. Immunoglobulin G (IgG) is a large ╥Y╙-shaped molecule which can be split into three fragments, two of which are identical, bind antigen and are called Fab (ab stands for antigen) and the third which, although it does not bind antigen, has other important biological functions and is called Fc (c because it crystallises). Here we will look at a single Fab. An Fab consists of two polypeptide chains - the heavy chain and the light chain. Each of these chains in turn consists of a constant and a variable domain. The antigen binding site is formed by 3 hypervariable loops from the variable heavy (VH) domain and 3 hypervariable loops from the variable light (VL) domain.
Problems:
1) What types of beta-sheet occur in IgG?
2) How many beta-strands are there in the light chain?
3) How many beta-strands are there in the heavy chain?
4) How many disulphide bridges are there in the light chain?
5) How many disulphide bridges are there in the heavy chain?
6) How many disulphide bridges are there between the light and heavy chains?
7) Are the hypervariable regions in the light chain close to those in the heavy chain?
Exercise 6
==========
Actin polymerises into long filaments. It is the interaction of actin, myosin and ATP that causes muscle to contract.
Problems:
1) Orient the actin structure on the graphics so that it corresponds to the picture you╒ve been given (Kabsch et al. (1990) Nature 347, 37-44; Fig. 1b). When you are happy with the orientation, call a demonstrator to check it.
A loop which is involved in ATP binding is shown in the colour cyan. Click on the ╥pickcenter╙ box, then click on one of the three cyan atoms. This should then move to the centre of the screen. If it does not, repeat the operation. Then look at the region around this loop in more detail by using the ╥Zoom╙ scroll bar on the right hand side of the graphics window.
2) Is the loop before or after the beta-strand in the amino acid sequence?
3) Is the loop before or after the alpha-helix in the amino acid sequence?
Exercise 7
==========
Hexokinase is an enzyme which catalyses the transfer of phosphoryl groups between ATP and glucose to form glucose-6-phosphate.
Problems:
1) Orient the hexokinase structure on the graphics so that it corresponds to the picture of actin you╒ve been given. When you are happy with the orientation, call a demonstrator to check it.
As with actin, a loop which is involved in ATP binding is shown in cyan. Centre the graphics on this and zoom in on this region as before.
2) Is the loop before or after the beta-strand in the amino acid sequence?
3) Is the loop before or after the alpha-helix in the amino acid sequence?
4) Do you see any similarity between how actin and hexokinase bind ATP?
