I have experienced the same problem. I don't believe it's a bug
(rather it's a non-feature :-).
I have seen the problem occur when I have a book in which I have
selected double-sided pagination, and Chapters start on new pages.
What causes the problem is when you save a file which has an odd
number of pages in it, Frame automatically adds an extra page to make
the page count of that file even (that way the next chapter starts on
the right hand page). The new page does not get connected into the
flow, and thus the paragraph numbering in the next file restarts from
the previous file (hence you get chapter 1, 2, 2 (restarts from 1),
3) since that is the last place in the book with the same flow.
This problem can be avoided by editing your master pages. Make sure
they all have the same flow tag (it doesn't matter what it is -
usually it will default to "A") and make sure that Autoconnect is
enabled. You can do this for one file, and then use "Use Formats" from
the File menu in your book to transfer Page Layouts to all the other
files in the book. You may then need to use "Column Layout" from the Page
menu to get the new master page format applied to the pages in your
