Most can be opened by either bumping into them or shooting them. There are some, though, that can only be opened if you have the appropriate access key. Others can only be opened if certain actions are performed or the Reactor is set to self destruct (i.e. the emergency exit). Hostage doors take several hits to destroy, and there are also doors that are hidden. Certain other doors and secret doors can only be opened by destroying a control panel. These control panels are located throughout the tunnels along specific walls. Once destroyed, they may trigger a door, which will only remain open for a limited amount of time.
