I have a Certificate of Eligibility to work in Japan and
some time in June i'll have to attend a Japanese Consulate
or Embassy. Many people travel to South Korea from Japan
because it is the closest country. Does anyone know if i
can go to Hong Kong instead? I hear it takes 2 working days
to obtain the stamp in the passport.

Sure--you can go anywhere you want. Most go to Korea,
others go to Guam, others still someplace else. The time it
takes can vary though--depends on how many are there
getting stuff done, how busy they are, if there is a backlog
or holidays to make delays, etc.

Go to Korea. It's great and underrated. Pusan is good for beginners. Don't go to any of the expensive
hotels, just look for a place with a steam symbol for a yogwan (Inn)

I travelled to Hong Kong to obtain my visa - submitted the documentation to the embassy first thing in the morning and collected the visa that same afternoon (around 4pm).
Perhaps I was just lucky, but I stayed 3 days in Hong Kong anyway (tell your employer that you will need at least this much time - btw, employer should be paying your return ticket), and had a ball!
    Good Luck
