Do you have win98 on a FAT32 partition? From your description I would see
win98 is on a FAT32 partition.
OS/2 doesn't recognize FAT32 partitions (OTOH, OS/2 does recognize FAT32
partitions when the FAT32-driver (OS2FAT32) from Henk Kelder is installed, but
that has limitations). Win98 doesn't recognize HPFS partitions. I'm not using
win98.

That shouldn't happen with Partition Magic. On my systems it can
see FAT16, FAT32, HPFS and ext2 partitions equally well.

Sounds like you have OS/2 installed on a primary partition. Only
one primary should be active at a time, and it will be C:.

OS/2 has trouble with FAT32 partitions. There is a FAT32
filesystem driver available that can help. It also has a
"partition filter" driver that lets you assign driver letters as
you need them. rather than how the system wants to do it.

Sorry, let me make this clearer. OS/2 was installed on drive C:, but that
drive is now the slave drive (Drive 2?). Win98 was then added on the master
drive (Drive 1?). It is FAT32. So, I installed boot magic to a partition made
at the begining of drive 1. So, how do I setup or reinstall OS/2 to be on
D: drive 2? I don't think it would recognize the C: drive since it is FAT32,
and the boot magic drive is hidden, I think.

Yes Win 98 is on a FAT32 partition.

I'm leary of the FAT32 driver for OS/2 right now. Maybe that would help, tho.

Yeah, sorry, PM is working well, sees all drives.

So, I will investigate if I can change OS/2 to a logical partition. Now C: is
the only drive on the 1st drive. OS/2 is on the 2nd slave drive. doesn't that
drive (drive 2) need to have a primary partition. I really get screwedup with
these terms, primary, extended, etc.

Rule one: All boot partitions MUST be within the first 1023 cyclinders of the
boot drive/s.
The OS/2 partition can/should be Warp native format but can be any accepted
for OS/2 ie FAT (if you really need to) or HPFS (better).
the first segment on the HDD should be boot manager or similar.
Remember that the OS/2 and Windows partitions can NOT be seen by each other as
they are hidden for the other, so both are drive C as they are primary
partitions.
I run four different O/S off the primary "drive" as well as another two on the
secondary drive (both are SCSI but that should not be a problem providing that
if IDE you have a controller that can see the whole drive).

I don't think there is any way to move OS/2 to another drive letter
which is the situation you are in, without reinstalling everything.
If your new drive is large enough, you could create a second primary
partition within the first 1024 cylinders (4G on the biggest drives) of
your new drive and put OS/2 on that. Then whichever primary partition
is active will be C: so both OS/2 and Windows would then boot from C:
although you wouldn't be able to see the other operating system's boot
partition when either OS was loaded.
After the partition is created, format it HPFS, just like your old boot
partition, then boot from OS/2 boot floppies and use XCOPY
/H/O/T/S/E/R/V to move *ALL* the files from your old drive to the new
one. Lastly, run SYSINSTX A: C: (making sure that your new HPFS drive
is the currently selected primary partition using your boot manager) to
install a boot sector on the new partition. I'm pretty sure that that
is the syntax, it might be just SYSINSTX C:
After all this, you should be able to boot OS/2 from its new home.

Another possibility is a FAT16 partition, because both OS/2 and win98 support
FAT16.
In your message to Rob Basler I read win98 and OS/2 are on different
harddisks?
Two partitions on different drives always see each other if both partitions
has supported file systems.
That the harddisk with OS/2 was the first and only harddisk and with OS/2
installed in a primary partition which was automatically C: then, but now that
harddisk is the second one so the OS/2 bootpartition automatically becomes the
D: partition? So why didn't you kept the harddisk with OS/2 as the first
harddisk, then you never had that problem in the first place.
If you put OS/2 and win98 each in their own primary partition on the first
harddisk then they both get the C: drive letter and never see each other, so a
FAT16 partition to copy files between the two would be in place (that
partition need not be on the same harddisk, as long as that FAT16 partition is
not a primary partition on the same harddisk). Primary partitions on the same
harddisk never see each other.

The "extended partition" *IS* a primary partition. It's just a
special type of primary, containing its own partition table for
the logical partitions contained in the extended partition. So,
no, you don't need a separate primary on the second drive.
