I've often thought that, had I created the universe, Install would add a
comment (filenote) to each file telling what program it was being installed
for. Then one might delete with confidence.
The only problem I can think of is when a new installation updates a file--
a .library, perhaps--that was installed for something else one is keeping,
but I don't think it would be a major thing to have Install *edit* filenotes.
