Why protect a revision?
The reason to protect a revision is that it is then exempt from any auto-cleaning features you may have enabled.  If you want to keep your Library nice and tidy, set the max number of revisions to a low number, such as 5, and then make sure that as you work, you are marking important revisions as protected.

The protected file does not affect the number of revisions you are keeping.  As can be seen in the screenshot below, there are 5 unprotected revisions, and one protected, because the max number of revisions is set to 5.  If a file is protected, it will never be deleted.  In fact, if you try to delete a protected file, it requires you to unprotect it before you do proceed.

How do I protect a revision?
There are three ways to protect a revision.

First, from within the Watch Tree.  Right-click on anything and choose "Protect" from the context menu.  (This can also be done in the Revision List)  We say "anything" because if you select a Library and protect it, every revision for every file in that Library will be protected.  If you choose a watch, only files within that watch will have their revisions protected, choosing a specific file will protect all revisions of that file, and choosing just a revision will cause only that specific revision to be protected.

Second, click on the Protect button in the bubble that pops up when you save your file.

Third, make sure the option "Protect this revision" is checked when adding a comment

Once a revision has been protected, it will have a special identifying icon next to it in the Watch Tree.
