Sounds rather simple to me:
The partition in question have failed writing, and so it's not valid.
(that's why HDToolBox doesn't report any errors).
Quarterback Tools can't see a non-validated partition.
The 'chatter' on bootup is workbench validating that partition.
Boot your Amiga, and let it 'chatter'. Eventually it will stop,
but it may take quite some time. Make coffee :))
